You could split the export/import up into batches by creating a template in the old blog that will output in the format of the export file but only contains some of the posts. Import that into the new blog, then modify the template to contain the next set of posts and repeat. Somebody suggested this at the MT support forums as a way of exporting only the posts from a certain category and it should also work using lastn and offset.
